The picture actually shows Sydney Cove (the site that is now Circular Quay) in Port Jackson (Sydney Harbour).
Botany Bay is somewhat farther south, and was considered too exposed to make a suitable anchorage. Also it's too close to the airport, and Governor Phillip wouldn't have wanted the aircraft noise to wake him every morning.
